Hmm.  A deeper subject than we usually see tackled in fan fic.  I'm not really sure if I see what you're trying to communicate.  Did Hermione not mean to get pregnant, or did she not mean for the potion to take effect in such a way.  Or, if in fact, maybe you're not trying to show your opinion at all, but maybe just trying to prod your readers to explore their own thoughts on the topic.

Well.  Either way, I hope you've achieved what you wanted.  I'll agree with you that there would have been mixed emotions.  But, I think every individual who ever makes such a decision will have their own feelings when all is said and done.
